Dermatologie project

Skin lymphomas arise from activated and uncontrolled dividing B or T cell lymphocytes (B-cell resp. T-cell lymphoma). Lymphocytes are part of the immune system and are essential for recognition and elimination of foreign antigens or pathogens. A hypothesis is that due to continuous exposure to certain antigens in the skin (e.g bacteria) lymphocytes are overactivated and transform into malignant (lymphoma) cells.

Our overarching aim is to fully decipher the tumor-specific T-cell receptors. This will allow insight in the process of tumor-development, and ultimately, antigen identification (i.e. what is recognized by the receptor) to create means for diagnostic, prognostic or therapeutic tools.

In B and T lymphocytes genomic rearrangements in the B and T cell receptor genes, that mediate antigen recognition, create a huge repertoire of unique B and T cell receptors (BCR; TCR). Recently, at the LUMC/HSL pipelines were created and implemented to determine the BCR in B-cell lymphomas and TCR in T-cell lymphomas using Next Gen sequencing data of in house obtained patient samples.

Next step is to determine whether this analysis can also be applied to publicly available datasets (e.g. of other sequencing platforms, other types of sequencing like whole genome, whole exome, whole transcriptome etc.) and determine whether identified tumor TCRs share common characteristics. The project consists of the implementation of multiple tools. The tool MIXCR (in combination with Trinity, Bowtie2 and Samtools) will be used for de novo assembly to create and visualize the TCRs. The immunogenetics reference database of the international ImMunoGeneTics (IMGT) will be used to Blast (using Blast+) the assembled contig against and identify dominant (tumor derived) data. Next obtained data of the receptors (including SNP analysis) will be used to gain more insight into possible antigens.

Technieken

  • Identificeren van de T-cel receptors in T-cel huidlymfomen mbv NGS-data analyse om inzicht te krijgen in het ontstaan en de groei van huidlymfomen en antigen identificatie.
  • RNA en DNA sequencing data zijn beschikbaar van tenminste 80 T-cel huidlymfomen (5 verschillende ziekte entiteiten). De sequentiedata van een vergelijkbaar aantal huid T-cellymfomen is beschikbaar op internet, maar niet geanalyseerd met het door ons ontwikkelende platform. Ambitie is om voor minstens 2 van deze entiteiten (typen T-cel lymfomen) de analyse uitgevoerd te hebben.
  • De data dat beschikbaar staat op het internet transformeren zodat het geanalyseerd kan worden met het ontwikkelende platform. Het project bestaat uit de implementatie van meerdere tools.
